With cpio you'd lose only the files affected by the corrupted area. you'd think something as simple as zip password protection would be easily implemented into the OS, and on top of that would be compatible. It seems that OS X creates the zip file using code internal to Finder. I guess I'll look for some archiving software that has password protection.

I am using following command: zip ./test/step1.zip $FILES where $FILES contain all the input files. Properly handle HFS+ resource forks using the new extended attribute APIs, as do archivers such as tar, rsync, gzip, bzip2, and cpio. So I think something's wrong with the way you create $FILES. Try renaming your directory to eliminate the spaces.
